After saving what remained of Captain Adelaide Brooke’s team from the Flood on Bowie Base One, the Doctor did not stick around to see how Adelaide reacted to his declaration of being the Time Lord Victorious. Fast forward to finally answering the Oods’ summons, battling the Master and the other Time Lords, and Wilfred being trapped in the radiation chamber. Instead of saving him, he left Wilfred to die.
Having escaped regeneration, he kept traveling—kept running. He slowly lost most (if not all) of his morals and found himself turning more and more to violence to solve his problems—sometimes without even thinking—though he would also psychologically mess with whoever he encountered on his travels.
The Doctor is Number One Most Wanted on Torchwood, U.N.I.T., and the Shadow Proclamation’s lists. (He’s an insane time-travelling serial killer with absolute authority over Time. That should be a pretty good indication as to why they are after him.)
